Problem Fixed! Thanks for your response but I fixed the problem. There are rub-rails on the undersides of the sunroof which have some play in them. Apparently the drivers side rub-rail extended beyond the edge of the glass and got caught between the glass and the roof. All I had to do was push the rail back and the roof closed properly.Another thing to try is put the window down and you might be able to see with a flashlight down the inside of the door to see whats broken.
